Because every kind of window has different shortcuts, we think that having a separate menu item for the customization of the toolbar and shortcuts seems reasonable. BTW, LibreOffice also uses this approach. I only know of single-window applications (e.g. text editors) that have them embedded into the preferences.
You already can change the accelerators with the Edit | Customize menu item.

For new versions of smartgit: Edit->Preferences->Keyboard shortcuts and assign ESC to Close command
